As the title says I've got a 3" RRO lift with OME parts and JBA upper A arms, and I'm wanting to fit some 235/85r16 tires in there... I know I've gotta do some trimming and pinch weld bashing, but is there anything else I should do? And is there a reason why people put that plastic wheel well liner back in instead of using bedliner in it? Seems like you'd gain an extra 1/4"-1/2" by leaving the liner out and painting the wheel well...

I never took the wheel well liners out. I cut next to the pinch weld, beat it flat and painted it, then used a heat gun to melt the liner flap over and seal it. I just think it looks better with the liners in. I had to trim the front of the liners and the bottom lip of the air dam out by the tires, and remove the washer fluid bottle. I installed a small generic one in front of the airbox, that reuses the factory pump and level switch.

Just a suggestion,
With a 3" lift, you could fit some 245/75/16's on stock offset wheels and not have to do anything to liners, welds, etc. They will fit with no rubbing issues.
I have a 2.5" lift with 1/2" clevis spacers and I have 245/75/16 AT's on stock wheels and have never had to do anything and have never had any rubbing or scraping issues.

I had 2 different sets of 245/75/16's

MTR's (from an 05 Rubicon) did not scrape
Cooper manufactured At (forgot the version) did scrape

I trimmed the plastic and hammered the pinch weld - no problems
