Depends on what you are looking for out of your sound system...

If you want to keep everything stock and not deal with the hassle that adding an additional amp & sub intails than the Mopar sub is a good choice. I've got a Mopar sub under my passenger seat (it's supposed to be under the drivers seat) and it doesn't produce bass that you can feel, but it does round out the bottom end of the stock radio so you can keep the bass level down some and enjoy a great sounding stock radio.

On the other hand, the stock radio produces a kind of muffled sound that is associated with lesser components. So you could go through and replace all of the door / IP speakers + the head unit and then add a amp / sub combination to have a perfect sound system. Of course this path means loosing the stockish look in the center stack and leaves you figuring out where to put the sub box...

I added the Mopar sub because I wanted more but didn't want to lose space. It doesn't make it thump, but it does make a difference. After being used to having it, I can't even remember how junky the radio was without it.

My CD player died in the stock unit so I switched to an Alpine head unit, and man now it's way cool! I installed the sub myselfa while ago, but had a local shop put in the head unit recently (which is really easy to take out) so I'm not sure how they connected the sub to the aftermarket head unit, but I really don't care how since it works.
