Well I pulled the timing cover, I was hoping it would be obvious that something was wrong, but it all looks in order. I'm still wondering if the timing belt skipped some teeth or if something else happened.
Looking at the cam gears I'm not sure if the timing marks mean ANYTHING at all.
This is a properly timed engine when I replaced the belt:

And this is what mine is like:

So you can see the left mark is roughly aligned on both, but the right mark on my new one is about 1/3 a rotation off compared to my properly timed belt.
Now this could all be moot if they just installed the cam gear with no regard for how the alignment marks were aligned, I guess the next step is to set DTC via the flexplate, then see about inserting the cam locking pins.
Am I correct in thinking that the cam locking pins will only lock the cam in one spot on the rotation? IE DTC?
Also, either there is lots of residual oil or the turbo oil seal went fubar and is leaking oil into the intake path, so if it was leaking oil into the intake and ran low it could have been a oil starvation issue that caused some other damage, but from my experience rod knocks do not sound like this.
