Something to consider:

I have not experienced any CRD with an air-in-fuel situation knock that has also had a cylinder misfire code. However, 100% of the CRDs with cylinder misfire codes that I have personally seen (three of them) have had severe cylinder or bottom end issues.

Have you found any codes?

I have a code reader on the way. It'll be here Wednesday. I don't have any way to check them until then.

I just unplugged each injector while running and each of them produced a noticeably worse running condition. I still don't think that is where my problem lies. I don't have time to check the return fuel from each right now so that will have to wait until later this week. I'm really starting to lean toward valves or bottom end. Wish I could see the pistons with my borescope but I cant. I'm still in awe that a minor side impact caused all this. I'll update if I find any codes...

I haven't had time to rebuild the front end components yet, so I still have no coolant at the moment. I'm torn whether I want to bolt all that stuff back up, but I guess I have to. I cant run my ELM327 with the vehicle running yet, so these are the codes that are stored with the ignition on.

U0121
P0204
P0203
P0202
P0201
P1267
P1265
P1263
P1261
P0610 ?
P0403
P0102

Looks like codes for each fuel injector and each glow plug. Is this simply because it is not running or is there a likely problem here? The P0403 looks like it is recognizing the EGR was removed, thanks weeks101! And apparently it thinks it is a manual? I have no idea what P0610 is. I guess I'll start putting the accessories back on and test it while it is running for longer.

EDIT: How much should I be able to move the motor by hand by pushing and pulling side-to-side on the oil fill tube? I'm not reefing on it hard at all and I can sway the motor maybe 1/4" side to side. Does this seem REALLY excessive for cranking on it by hand?

Alright, mixed feelings. I got everything hooked up and started the jeep. It ran like it did in my previous video but I decided to let it run to see if it would either clear up or explode! I cleared the codes first. The only code that came up was p0403 but it cleared itself after a few minutes. It continued to run rough until it reached full temp, and after. I jumped in it and revved the engine a bit to coax a reaction and the only thing I noticed at first was a buzzing noise coming from the vacuum assembly on the passenger side. I jumped back in and revved it a little higher and it suddenly clicked/popped and started running smooth! I let it idle a bit longer then shut it down and restarted it. It continued to run well after being restarted with no codes. Something either fixed itself or broke and is waiting to come loose at the most in-opportune time.

I'm thinking either some dirt got riled up during the crash and was causing poor injection in one cylinder, or some air got pulled into the system from somewhere and was trapped. Whatever it was cleared itself non violently and things are running well right now
