If I want to add a lift kit will I have to remove the airbags? Also, which skid plate should I get that will cover the oil filter?

The front skid should protect the filter from many incidental impacts. It sounds like someone installed something wrong. Also, did you check on if the oil that was put in there was full syn and one of the two recommended weights (0W40 and 5W40)?
On the turbo, did it kill the mechanism itself (grinding noise) or just blow the hoses (vacuum cleaner noise and loss of power)?
No, the airbags aren't stock, but they are useful for towing and I'd bet if you remove them to put in a lift there's someone here who'll take them off your hands.
