I bought my 06 CRD new in 7/06. It now has 42K miles. I stumbled on this site last week by mistake when I was looking for info to help me (and the stealership) diagnose a blown intercooler hose. Tonight I (1) pulled my MAF plug to run ORM, (2) installed a EHM with coke bottle (it's actually an A&W root beer bottle) catch can, and (3) cleaned my MAP sensor (it's crazy how much gunk had built up on it). Additionally my dealership replaced my inlet intercooler hose with an OEM hose, so it should be pretty clean. I also put 8 oz. of PowerService (gray bottle) in the fuel tank. I can tell a huge performance difference after doing these things.

I have not had the EGR, etc. problems that a lot of people have had (although I've replaced a bunch of window regulators . . . I've lost count to be honest). This is probably because I drive it like I stole it pretty much all the time.

My questions is this: is there anything I can do about the crud that has built up in my engine because I ran 42K miles without unplugging the MAF and without breathing or filtering the CCV? Am I just stuck with a little crud on the guts of my engine, or can I run an additive or something through the engine to help clean it out?

If it is running ok, I wouldn't do anything yet. You did most of the things already that will be a major help. If you have an itch to go ahead an clean out the crud, then the only safe way is to remove components and clean them. You don't want to loosen up the stuff with something and have that crap end up in the cylinders. Good way to damage an injector, valve, or even a piston. Since a major portion of the intake is part of the DOHC head, you would be hard pressed to clean out all of it short of taking the head off the engine. The other components could be taken off without major surgery and cleaned/checked including the charge air cooler. But any cleaning up of these components will be a serious project and take quite some time.
