1) After flushing my transmission I saw this rubber hose draped over the top of the tranny. It was rubbing against the drive shaft, so I traced it and it was not connected to anything else. I pulled it out for the time being. What is this hose?

2) Idle control (in neutral and air in the off position) is really bad in cold weather (40 degrees). I go about a 1/4 mile and then sit at a light for 5 minutes. Engine has not risen about the cold position. It then bounces up and down +/-50 rpm. I am purchasing a new fuel filter as I have 15k on it. Hoping to see the problem go away and get some more mileage back. Should I look at anything else?

1) the hose is to remind you that it really is a Jeep - the tranny, front/rear diff's and the transfer case have vent's for water crossings. the end should be as high as possible - originally it was clipped on the dipstick. (there are thread's about extending them for deeper water crossings.)

2) Diesels virtually don't generate heat at idle and will cool off in cold weather - make sure your thermostat and viscous heater are working.

1. correct but you say you removed the hose which is not good if it's the vent hose. Grab a copy of the 06 Parts fiche from Sam's NOOB site and take a look at Figure 5-45RFE-220 which shows the location of the vent and hose. I don't recall where the "upper" end of the hose is located but I think I recall folks who found it dangling down wound up running it up the transmission dip stick.

2. not surprising. As noted diesels take forever to warm up at idle, if they ever do. At 40F I would not expect my temp gauge to start to move until I've driven nearly 1 mile and not to reach operating temp (slightly left of vertical) for about 3-4 miles in local driving (few stops and speed under 45mph). Slight fluctuation of rpm when cold is not unusual but if your temp gauge is not reaching the noted postion your tstat needs replacing.

I have the 195deg in hose thermostat. Mine does not start moving for at least a mile and get up to operating temperature for at least several miles of highway driving.

I have a GDE tune which i think cuts the viscous heater out mostly. T-stat replaced 10k ago. I just never had this idle problem before.

Still at low temps it kicks in. I forgot the parameters.

On mine it kicks off at 140F coolant temp.
