Replacing the Crank Position Sensor should not have any effect on transmission shifting. Sure you don't have some other issue?
Don't believe anyone has ever reported this before and many members have replaced their CPS.

TCM QUICK LEARN ---- See Page 8E - 26 ELECTRONIC CONTROL MODULES
The quick learn procedure requires the use of the scan tool.
This program allows the electronic transmission system to recalibrate itself. This will provide the proper transmission operation. The quick learn procedure should be performed if any of the following procedures are performed:
² Transmission Assembly Replacement
² Transmission Control Module Replacement
² Solenoid Pack Replacement
² Clutch Plate and/or Seal Replacement
² Valve Body Replacement or Recondition

Your Jeep could be in limp mode, which has several causes. Limp mode limits the amount of fuel to the engine and limits the rpms. The transmission shift points are determined by rpms, so it may seem like a transmission issue. Need to scan for codes to see why it is in limp mode.

Or you could have a separate issue with your transmission. Scanning for codes may show some transmission error codes.

Auto parts stores like Autozone will read the codes for free. But you may need a better scan tool to figure out why the code is being thrown in the first place. For example, one of my jeeps is throwing a transmission code. Hooking a scan tool up, I can see that it is not detecting any input speed which points me to the input speed sensor or the wiring to it.

A code reader can be purchased for $50 to $100. A scan tool will cost $300 to $1000. My Jeep dealer will run a scan for $100.
