The air filter is pretty clogged so I'm going to get a new one tomorrow. The mystery remains that after I put the pedal to the floor within 10min I lose acceleration until I shut off the car and start it again. I'll borrow an OBD II reader to see what codes I get.

Its probably a over-boost code.
When you reved the hell out of it, the boost stayed high for too long, throwing the code, and forcing the ECU to protect the engine.
Now, unless you are drag racing, you should never have to rev that engine above 3000 rpm.
The little diesel makes peak torque right around 2000 rpm.
These engines are already known to develop valvetrain problems. No need to force the issue.
Lastly...
Stick with a good paper air filter.
The K&N lets too much dust through.
