Make sure you don't have any broken exhaust hangers. While you're under there, try to shake the exhaust in different areas and see if it might be moving a bit and hitting something.

I had a clunk when shifting gears that I couldn't figure out until I accidentally hit the exhaust while crawling under the Jeep and the muffler hit the passenger side frame rail. I replaced all the mounts but that didn't help, so I took one of the old mounts and wedged it in between the muffler and the frame and all has been well since. A temporary ratchet strap around one side of the engine and subframe might help eliminate a bad engine mount as well. Just don't drive like that...
