Post subject:  SKIM issue?

So, had a really productive weekend. Jobs done were:
Replace leaking transmission cooler pipes
New Battery
New alternator
New thermostat
New glow plugs
Cleaned out the EGR.

Jeep is now starting on the button on the cold mornings, running really well and no more transmission fluid on my drive. However......I still have one issue. Occasionally the Jeep will start, run for 3 seconds and then cut out. On turning the key to restart I get all the dash lights but no turning over. If I repeat this procedure of turning the key on and off it eventually does start but I'm concerned it's happening more often and is going to end up leaving me stranded at some point.
From what I've researched it looks like a loss of communication between the chip in the key and the SKIM (think that's what it's called) as the red security light stays lit on the dash when it happens.
Any one else had this issue and if so what's required to fix it?
A few people have suggested the actuator in the lock barrel but I'm pretty sure it's not this as once started it would continue to run but the fact that it's cutting out after 3 seconds each time says to me it's a security system issue.

Do you have a second key you can try?
If not, you should get a second key programed by a dealer or certified locksmith and try it and see if it fixes your issue.
Then report back your findings on here...

From the FSM:
Quote:
If a valid key is detected, that fact is communicated by the SKREEM to the Powertrain Control Module (PCM) over the Programmable Communications Interface (PCI) data bus, and the PCM allows the engine to continue running.
If the PCM receives an invalid key message, or receives no message from the SKREEM over the PCI data bus, the engine will be disabled after about two seconds of operation. The Body Control Module (BCM) will also respond to the invalid key message on the PCI data bus by flashing the security indicator in the ElectroMechanical Instrument Cluster (EMIC) on and off.

Is your keyfob remote door opening working?
When was the last time you changed its battery?
I found with one of my XJ's that if the 3 second shutdown started happening, using the fob button to unlock the jeep appeared to stop it happening after I replaced its battery.
