So the check engine light came on a few weeks ago and I had it looked at but noone could determine the issue because of 30 different errors it "spit" out. I ended up with a transmission leak and they replaced all of the seals. The check engine light is still on but now it's blinking and my commute 15 minutes to work is now in jeopardy. Most of my commute is above 50 mph and that's when the car starts shaking and hesitating then the check engine light starts blinking and dings. When I drop below 50 mph it blinks and dings a few times then turns off then a few minutes later turns back on. I plan on getting it serviced on my payday (Friday) but is this possibly a fuel injector or Fuel pump issue? Or am I expecting the worse and thinking it my be something different altogether like a bad axel?

A blinking CEL means you are physically damaging your engine by driving it. Please find another way to get to work and have your Jeep towed to a shop. It would be an expensive 15 minute commute if you bust a head gasket or worse yet, need a new engine.

Shaking and hesitating sounds like misfires which can be caused by any number of things, ranging from inexpensive to very expensive. The first things to check would be to pull the codes to see which cylinders are misfiring. Even if there are a lot of codes, please write them down and post them here. You could need new spark plugs (most inexpensive option) or it could be an injector or coil pack (still not too bad $$), or it could be something like a sensor. Either way, misfires at highway speeds or high rpms can damage cylinders, pistons, rods, bearings, and other hard to get at internal stuff... Leading to major engine repairs. Don't keep driving it in this condition with the blinking CEL.

I had this happen too. After checking the coils, changing the plugs, and getting the fuel rail flushed, it turned out to be the O2 sensor. As stated, pull the codes, then you can start on potential fixes from the quick and easy and graduate to the more complicated ones if it's not better.

So I took it to a shop and they said the Ignition Coil burnt out a spark plug and that's why it's running like it is...god I wish I knew about how to replace parts...

Here's a good how-to for changing the spark plugs, which includes disconnecting and reconnecting ignition coils that sit over the spark plugs.

I'd change all 6 spark plugs first, then if that doesn't fix it, look at replacing the ignition coil on the misfiring cylinder. If the shop gave you the codes, you can find out which one it is. All in all, not too hard a repair to do yourself. We would be happy to help out with any questions you have along the way.

Actually, I was just about to, lol you have good timing :D
When I brought the Jeep in on 3/13 they diagnosed it as a faulty Ignition Coil. After fixing it the car runs fine The codes it was spitting out were:
PO 137 - 02 sensor
PO 303 - Cylinder #3 misfire
PO 9096 - Down Stream Fuel System - Lean


$580 later to fix the above issues, not but 4 hours later the CEL came on again. Out of frustration I waited a few days to calm down and took it in today.
They are now finding these issues:
PO 133 - O2 Sensor 1/1 Slow Response
P 2096 Down Stream Fuel System 1/2 Lean then at the bottom of the ticket he wrote:

"Throttle flow manipulation adaptive"

He is going to get me a quote for the 02 sensor then we are going from there....this Jeeep experience is so far for the birds lol

P0137 = Heated oxygen sensor (HO2S) 2, bank 1 - low voltage; Possible causes- Exhaust leak, wiring short to earth, HO2S, ECM

P0303 = Cylinder 3 - misfire detected; Possible causes- Engine mechanical fault, wiring, ignition/fuel system, injector, ECT/MAF sensor, ECM

P2096 = Post catalytic converter fuel trim (FT), bank 1 - too lean; Possible causes- Catalytic converter, exhaust leak.

So I am guessing in order to fix all of these, I should get all three of these replaced?

Looks like possibly both O2 sensors on bank 1 may have had problems.
Did they already replace sensor 2, bank 1?

Do you have an exhaust leak?

I have not yet had anyone tell me I had an exhaust leak, when the transmission seals were replaced they obviously had to move some wires to take out the transmission. However, I have not had any O2 sensors replaced.

I'd start by chasing the O2 sensor wires. A couple of them run close to the exhaust. Make sure they did not get moved against the exhaust.
When I dropped my Trany I accidentally got one of the O2 wires stuck between the bell housing and engine. I got lucky because it is really tight up in there and hard to see. Glad I caught it before I bolted things together tight. Would have pinched the wire but good!
