As much as I'd like to deny it, I have co-workers who are just parking lot louts...they open doors (mostly on my passenger side) right into my painted fender flares and never take ownership/apologize, etc. For those of you with the painted flares, you know you can scrape them with a harsh glance, so there are a bunch of little nicks and scuffs that won't polish out (depressed into the paint coat) or have paint layer (exposing small amounts of the plastic underneath).

Is there a good method to fill/touchup these specific sections, none of which being bigger than about 1/4" square? I have the mopar color matched touch-up paint and have had good luck with a toothpick application on hood and other metal panel chips, but this is obviously different. Am I better off taking it to a pro or is there some magic mini-bondo product that will fill the little nicks and actually take the touch-up fairly smoothly?

I'd use the same method. Then I'd use some Ultimate compound with a buffer to blend it in. JMO.
