Good point.... Tokyojoe, didn't you get new speakers installed a few months back? Are you using the factory wires or were new ones ran? If there were new wires run through the boot using the wire hanger method, damage to existing wiring can be had. Also, check to see the screws to mount the speakers didn't pierce anything.
Make sure everything is clean and lubed in the track. If the motor is working harder to move the window, it's going to draw more current as well.
