Your intake manifold could be clogged up with burned up oil goo and soot. TDIs including my Wife's that had the EGR turned on also had the problem. The best solution is an SEGR and a plate made from exhaust gasket material to block the flow. One tune (GDE) reduces the EGR flow but does not turn it off for Environmental Wacko Legislation Reasons. With some of the totally insane moves by the EPA (some based upon Junk Science), I can understand why no tuner would want to go down the path of shutting off the EGR on a Diesel engine.
If you have air bleeding into your fuel system, the bubbles will retard the timing slightly and cause more smoke as well. All the tunes advance the timing slightly to make up for crappy cetaine, but not enough to make up for air leaks. Lift pump is the solution, the stock fuel suck it out of the tank sucks to say the least.
Open up the choke point on the back of your cat to a full 2 1/2" instead of the 2 1/8". You back pressure will drop to 0 PSI and your boost will go up. More boost less smoke with any tune.
