Bare with me as I try to explain this. With all the doors unlocked, when I use the handle on the rear door for the hatch should it fully unlock the rear window latch so that when I close the window the metal bar on the window doesn’t hit the latch. I’m asking this because In order to to fully unlock it now I have to shut the jeep off and then I’m able to hit the rear hatch button on the key fob to pop the latch and fully unlock it. But I can not unlock it with the key fob in the ignition while the jeep is running. I tried to google search it but couldn’t find anything helpful. If I posted this in the wrong section don’t hesitate to let me know. Thanks in advance.

That's how my '05 was. I haven't tried it with the '06 I have now.

I think the fob is disabled when key is in ignition, running or not.
So you don't accidentally unluck doors or pop open rear glass when driving.
I just tested on my 07,with key in ignition running and not, doors won't lock or unlock and rear glass won't open.

Sounds like the micro switch in the rear door handle has died, see this thread for getting a replacement.
