Absolutely! Air in the fuel suction line to CP3 injection pump will impede its ability to produce the proper fuel rail pressure which will affect fuel injectors.
Basically, your engine is starving for fuel when this happens; without fuel there is no combustion and thus the skipping and rough running.
Most owners install an intank lift pump to cure air in fuel problems forever.

When was the last time you changed your fuel filter?
A bad fuel filter can also cause fuel starvation.
