I have my RL rear on and the stock fender is about 4-6 inches down from the back bumper.

what would be the benefits/drawbacks of cutting them flush with the bumper?

Are you talking about the black flaps that hang or the flares?

I threw my rear inner liners away long ago but I have trimmed many when doing RL rear bumber installs.Takes about 30 seconds to trim it flush with a dremal.

No rear liners gives a clean look with the RL bumber if you delete most of the exhuast like I did, less to bang off rocks when offroad  .

Also while they don't sit too low, they will still catch some rocks from flying around.
