Got it all painted up and it looks great.. When I started bolting the rack to the roof I got one bolt half way in and it then started to free spin.. so now I have two bolts like this.. The bolt is only half way in, I can't back the bolt out and it won't go in any further. Any idea on what might have happened and how to get the bolt out?

Can you get a screwdriver under to hold the riv nut from spinning? It worked for me when I did the same thing. Bought a new riv nut from the dealership but haven't drilled out the old one yet. Did your racks holes line up? My back two weren't even close. Basically had to drill out the hole to double the size to get a bolt in.

Been trying to lift the rack enough to hold the nutzert thing.. not really happening.. I've got 6 of the 8 holes bolted to the jeep.. the other two holes don't line up at all... It took so much work to get the 6 bolts in (2 of which are only half way in) I don't want to take it off and try and drill the other holes out. I Just put some rtv in the other holes to prevent leaks. The rack doesn't budge at all with some good yanks (very stout rack).. I did notice quite a bit of wind noise from it on the highway, could get annoying on long trips...

I had one hole which did not align quite right, about a half hole off but other than that aligned good, no wind noise from mine that I have ever heard.

But yes if you want to repair it right going to have to pull it back off and replace the riv nuts

It's looking like some years have different bolt locations by a few mm's.Those racks are built off of a jig based off of USAFCOP's and my KJ's roofs.
