Somebody must have done this...If I take my boulderbars off to paint them, will I have any problems with those self tapping bolts when I put them back on? There's not a whole lot of contact area where some of them mount and if I lose that thread, I'm thinking I may be SOL?

Mine haven't moved in the two months I've had the OEM's off. You should be fine.

As long as you start the bolts back in by hand so that you can tell if they are cross-threading or not you should be fine.

Are you talking about the nut-serts for the bolts? The BoulderBars don't use those, instead they come with self-tapping bolts. You drill a slightly smaller hole (which is why people always ask where to find an 'F' drill bit) and as you turn the bolts into the holes they create their own threading. I think Dave is just concerned about possibly stripping threads when he re-installs them.
