ECU has to be programed with your VIN and an ODO to match your gauge cluster otherwise the vehicle will not run beyond turning over and knocking off

You've checked the fuses/relays/fuseable link, connectors etc right?

not saying it's impossible to get a bad alternator, but usually when they come defective they'll work for about 20 mins then pop

I'd say that's what he's talking about Boomerrang it's what controls the output of the Alternator.

The only way to test your alternator(for the KJ) is via the DRBIII or StarScan(year dependant) as the voltage regulator is in the PCM.If you swapped alternators already that is not your issue so return the one you bought and put your old one back on.You can varify that all the wires are not bad using a DMM,besides that the dealership should make quick work of the faulty part unless they gave it to a lube tech to do then it could take weeks.

Did you replace battery? If not do so. Take new alt back or keep it if they took your old one as core. Testing alt. on Libby is darn near impossible with most part house tools, they ALWAYS tested bad when I worked at vatozone, mine included. Are you driving Libby?
