Could your thermostat be sticking closed?
I once had a stubborn water pump issue with my YJ. After replacing the water pump twice I realized the thermostat was bad.

My Liberty Sport gasser runs hot when it's hot outside and when I turn on the A/C. I already know my problem, the stock electric rad fan is toast and the mechanical rad fan isn't enough to keep the engine cool.
