I noticed my first rust on a KJ. It is on the body, just under the 3rd brake light, in the seam there. You can't see it until you open the glass. I assume water running into the 3rd brake light is causing this. It's just now starting to be noticeable as some rust along the seam only. Anybody else have this?

:(

It is very common. I don't have any yet though.

Mine was a bubble of rust right above the 3rd brake light. Dealer took it to their body shop and took care of it. Not thrilled that they painted the whole roof in order to fade it in, but it's done and over now. Don't know how they fixed it but it looks normal.

What causes the rust to start in that area?

If we could somehow seal that 3rd brake light off better, it would likely stop the source of the rust. But that, I'm afraid, is easier said than done.
