So, couple of days ago I had some brake work done (new rotors and pads), and this morning my TPMS system stopped working ("check TPMS system"). Think they are related? Not sure what the shop could have done to cause that, as all they really had to do was take the tires off to do the brake work.

the sensors are the valve stems on your wheels, not entirely sure about the control module but i highly doubt they messed with any of it doing a brake job. have you checked the pressures in your tires?

Yeah, pressure is good. It started working again. Strange. Guess a gremlin crawled into the system.

the might have not put the tires back on in the same spot so it had to relearn the sensors?

That is strange. I switched my wheels for Moabs and I got them used w tires on it and I was expecting to have the TPMS light come on but it never has. So I'm assuming that the sensor is interchangeable w other Jeep models. My wheels came of a 06 Wrangler Unlimited Rubicon.
