I was a mobile DJ for many years, and there's a routine when it comes to powering up and powering down equipment to prevent speaker pops and surges.
When powering up, always turn on source, preamp, and amps in that order.
When powering down, turn off amp, preamp, and source in that order.
The pop you're hearing is probably due to your amplifier having a delay when it turns off after you've turned off your deck and the ignition. Either the amp shuts off briskly and leaks signal, or it has a fade off feature where it drains its available power slowly causing a signal surge. Either situation can cause a pop.
It shouldnt be a big deal unless the pop is tremendously loud (since its a subwoofer after all and can handle high power). As a DJ, I'm more concerned if the pop happens to the high frequency equipment like tweeters and supertweeters.
If it keeps bugging you though, just splice a switch into the hot wire going to the amp to be able to turn it off before your deck and the ignition.
