Mechanically, no.

Electrically, yes. '06 has quite a few screwy issues once you dig in and start reading threads.

Body, yes. Window regulators seem to fail more on '06s, among other things. The factory warranty sucked eggs on them too.

'06 has ABS sensors on all four wheels, '05 has one on the rear differential.
'06 has ESP that tends to trash out the rear brake pads if you spin your rear wheels a lot, put it on Full Time 4X4 when on slick roads, problem goes away.
Most '05 and all '06 have the flash called F-37 which needs to be gotten rid of. It was a Bean Counter band aid fix for the weak torque converter and some defective front pumps.
Euro is the now/what should have been stock converter. Aftermarket converters with the front billet cover like SunCoast are stronger.

I'll take the 06 despite the better warranty on the 05. The rollover (ESP) feature saved me a couple of times when I took a very familar highway exit at a speed I normally reserve for my sports car.

The standard warranty is now mostly a non issue because of age and or miles and it was only transferable to the second owner and many for sale now are looking for a third home. Also the 7/70 warranty was a power train warranty and that left a lot out. Then you had to prove to the dealer there was a problem then prove it was not your fault :pepper:

In a nut shell electronically the 06 uses the newer, I think now required, CAN BUSS standard for data communications and the 05 does not. Even the dealer has two devices, DRBii for 05 and StarScan for 06 :dizzy:
If your worried about "issues" a CRD may not be for you because both 05 and 06 CRD's have a few "quirks" :JEEPIN:

But like DREWB I'll take the 06 too :SOMBRERO: Most will respond that what they have is better. I also prefer the limited because I have chrome plated plastic grill and body side moldings with painted fender flares
06 also came standard with TPM (tire pressure monitoring) that will soon be equired on all new vehicles so you'll know when your tires are low
Some will say this is a feature best not to have but I have a neighore that had a slow leak on one of the tires on his cadaliac and he cursed the TPM system for nagging him :5SHOTS:
