What problems will I have fitting an 05 Liberty CRD auto box into a V6 petrol?

If its a 545rfe it will work.
The 545rfe was used in both the CRD and gasser versions.

Correct, and if I'm not mistaken, gassers had 45rfe not 545rfe (not sure if last was actually in a kj gasser as 545rfe), which as I know it's the same transmission with tcm programmed for 4 speed not 5. Regardless, worse case you'll need a bell housing and maybe different drive shafts (this if gasser had a non 45rfe), I believe sir Sam and tjkj2002 may know exactly the details, I'd pm them.

Early KJ petrols had a separate, primitive version of the CRD TCM because they were 4-spd only = 45RFE
CRD TCM does not inter-change
Engine computer was separate

Later V6 petrol KJ had NGC New Generation Computer with combined engine-control and transmission-control, some were 5-spd 545RFE - swap success will be dependent on those criteria

Hope you don't have in mind what I think you have in mind, eh..................

Would much rather find an engine for the 06 CRD at the right price than cannibalise it to repair an 07 petrol version. Have to jump at wherever option comes up first.

Would need the EXPORT\EURO ECM for the manual trans version

Plus, if I'm not going all Alzheimer's, the drive shafts may have different length. The costs doing the manual transmission swap would be bigger than getting a rebuilt auto one, I remember this topic being discussed several times in this forum.
