My puppy needs help!

I bought my 2005 CRD in July 2014 from a private owner in FL. It had 160k at the time, with a Sasquatch EGR kit installed.
I drove it from FL to PA and got nearly 30mph. Had it checked out with a diesel mechanic and he was encouraging that it was in good shape.
It's alternator then died on the way home from the shop! He came out and got the car, and installed the alternator. Ran great.
Hard winter this year with temps steadily below freezing for months. Noticed transmission shifting hard (clunk) and MPH dropped drastically and black smoke at start up or hard accelerations. Stopped driving it unless needed. Warmer climate and mph is climbing. Transmission seems to still shift hard, especially if being driven hard. Easier shift with easier acceleration. Smoke is happening, still.
Was away for 4 weeks. Car sat in drive. Found oil puddle (dried) underneath -- first time. Drove car for 4 days and ran fine, no more leaks on drive.
Wednesday morning car turned over, and died at idle (slight uphill parking angle). Could not get it to catch again. Waited and tried again after getting fuel (diesel) from gas station (was registering nearly a 1/4 tank, but thought perhaps??). Added fuel and tried again (repositioned car downhill), turned over and caught, but died even faster. Called for tow.
Tow truck driver worked key in ignition 3-5x before turning it over (he explained he was attempting to 'prime' it in case it was a fuel pump problem). Pedal to the floor, he revved the engine high and it seemed to idle fine. At this point, he showed me how to trigger the ignition to show computer error codes. I did not write them down. Not trusting the 'fix', not knowing the root of the problem, I decided to have him tow it to a local mech who works on diesels and Jeeps. It needs some work to pass inspection (electric harness in passenger front wheel well is rubbed through by oversized tires and no guard, so lights aren't operational in rear area now), and so I thought it was just time. The diesel mech came back with a bad injector (190k on the jeep, with original injectors) and $900 parts cost from dealer.
I'm learning the skills of navigating on this members site, and learning about my jeep a bit at a time. I haven't found the answer to my original reason for coming here, so here's my other query: The Mech wanted to order $900 injector from Jeep to assure correct fit and reliable part. I could find a Bosch on-line (new) for a bit over $300. Could you all recommend an aftermarket part supplier who can deliver a reliable injector for less than $900? ...and any key details to be sure I'm getting the right part? I was going to go with Bosch diesel fuel injector as it's a Bosch system...but am open to 5-star aftermarket recommendations/referrals.
I will continue to look through threads...just thought I'd ask to get going in a productive direction faster...
Certainly I have a lot of questions for the mechanic -- what the codes read; was the MAP cleaned and there was one more...and a lot more as I read and learn.

Clunks sometimes when it shifts in the lower gear range; black smoke from exhaust
Oversized tires...rear ones are almost bare. Can't wait to get more reasonably sized tires to eliminate the rubbing sound when cornering, and get the wheel well protective guards back in place.
