Are you sure the clutch assembly on your alternator pulley is in good shape? They are known to give a lot of trouble.
After changing your thermostat did you bleed out all air bubbles from the system? You may have an air bubble causing the low fluid warning light. I hope you used the genuine red anti freeze fluid for your Jeep and not some aftermarket type.

You can display your error codes by doing the following:
Turn the ignition switch on/off in rapid succession four times then leave it on. Do not start the vehicle, just move the key to the first postion.

Your odometer will display any OBDII codes...the last one will be the most recent.
Let us know what those codes are and we can take it from there.

Classic signs of the alternator clutch pulley being locked up internally. Chirping and tensioner jumping.

I thought the first year for Jeeps to use the clutch on the alternator was 2005? Or was it on all CRDs across the board before that?

My first thought was a timing belt tensioner pulley.

I don't know the year cutoff. Is there a little round cover on the front of the pulley? Pop that off and see if there's red dust under it. That's clutch dust. It should be apparent at that point if it's a solid pulley or 2 piece clutched unit.

Chirping will start just a few seconds after start-up if it is the alternator. There is a slight delay on our machines (this side of the pond) from when the machine is started and the alternator kicks in to start re-charging the battery. I assume (guess) that this is because the machine gives itself a few revolutions without drag so that the starter has one less part working against it. Once it kicks in, the chirping will begin...
Say goodbye to the clutch: :dead:

Then here you have the problem. The outside rim should be able to turn the inside when going clockwise. If you try to turn the pulley counterclockwise it should spin free of the inside shaft. It's a one-way clutch, kind of like a ratchet but smooth.
