My roof rack is rusting in a few spots so I want fix it and repaint, what is the best way to remove the rust. Could I use something like a flap disc or a wire brush to remove?

The way I have always done it...
If its really bad use the wire brush to remove as much as possible
sand to get it very clean and smooth
spray on some rust preventor
primer, then paint

A higher grit flap disk is what i would use as long as the rust isn't too deep. Use a light hand.

another trick for removing rust on tubes is go to plumbing supply and get the sandpaper for cleaning pipe before you sweat it(solder). It is about 1" wide and comes in a long roll. This way you can tear off a strap of it and it works really efficiently for tube shapes and right at the welds.

Cancel the flap disk. That stuff would be perfect for a rack. It makes old copper pipe look like a new penny in about 2 seconds.
