The locking/unlocking of the doors is done by the BCM which is a large module mounted on the rear of the interior Fuse Panel.
The early BCMs have a seperate module plugged on it the size of a ciggarete pack that is for the remote lock/unlock function from your key or seperate key fob....the newer BCMs do not have this ciggerete pack but has the remote module built into the BCM. If the doors will all lock manually ie. by pressing the Lock Switch on the driver's door but not unlock using that switch then the switch may be faulty.
The BCM is in a fairley good area away from any water intrussion but you may need to have a look there and see if you see any water in the area. The connections to the BCM do go under the carpeting and there are connectors in the inside of the lower section of the A Pillars...remove the covers for the lower A pillars and lift up the carpeting to check if there is any water there under foot!
What year/model is your KJ and please supply a few more details when you say it unlocks manually but not unlocks...are you refering to pulling/pushing the vertical plunger on each door up or down or the swtich on the driver's door?
